How can all three be correct? It is primarily the first plot arc that breaks the continuity (Mion and Rena are found by the police in Keiichi's room in episode 4, but found in a well in episode 8). The second, third, and fourth plots fit far more neatly together (the third and fourth fit pretty much perfectly). The Hinamizawa disaster could have happened in all other arcs too, we just didn't get a chance to see it after Keiichi got killed in each. Same for Rika's deaths.
